Saint-Anthot liegt etwa 32 Kilometer westlich von Dijon. Die Gemeinde wird umgeben von Saint-Mesmin im Norden, Vieilmoulin im Osten und Südosten, Aubigny-lès-Sombernon im Süden sowie Grosbois-en-Montagne im Westen.
