Fresnay-le-Gilmert liegt etwa acht Kilometer nordnordwestlich vom Stadtzentrum von Chartres. Umgeben wird Fresnay-le-Gilmert von den Nachbargemeinden Berchères-Saint-Germain im Norden und Nordosten, Poisvilliers im Osten, Bailleau-l’Évêque im Süden sowie Briconville im Westen.
