Quilly liegt rund 40 Kilometer nordwestlich von Nantes. Nachbargemeinden von Quilly sind Guenrouet im Norden, Bouvron im Osten und Südosten, Campbon im Süden sowie Sainte-Anne-sur-Brivet im Westen und Südwesten.
