Die Gemeinde Monceaux-le-Comte liegt an der Yonne und am parallel verlaufenden Canal du Nivernais, 19 Kilometer südwestlich von Clamecy. Nachbargemeinden von Monceaux-le-Comte sind Vignol im Norden, Saizy im Osten, Ruages im Süden und Dirol im Westen.
