Pailly liegt etwa 17 Kilometer nordnordöstlich von Sens. Umgeben wird Pailly von den Nachbargemeinden Villenauxe-la-Petite im Norden, Perceneige im Osten, Thorigny-sur-Oreuse im Süden und Südosten, Plessis-Saint-Jean im Westen sowie Compigny im Nordwesten.
