Le Noyer liegt etwa 40 Kilometer nordöstlich von Bourges. Umgeben wird Le Noyer von den Nachbargemeinden Jars im Norden und Osten, Menetou-Râtel im Osten und Südosten, Sens-Beaujeu im Süden und Südosten sowie La Chapelotte im Westen und Südwesten.
