Frasne-les-Meulières liegt rund 16 Kilometer nördlich von Dole und grenzt im Nordwesten an Pointre, im Nordosten an Montmirey-la-Ville, im Osten an Moissey, im Süden an Menotey und Chevigny sowie im Westen an Peintre.
