Mélisey liegt etwa 40 Kilometer ostnordöstlich von Auxerre. Umgeben wird Mélisey von den Nachbargemeinden Chaserey im Norden, Étourvy im Nordosten, Trichey im Osten, Thorey im Osten und Südosten, Saint-Martin-sur-Armançon im Süden sowie Molosmes im Westen und Südwesten.
