Der Verband wurde 1932 gegründet und 1992 in die heutige Bezeichnung umbenannt. 1964 trat die LEFA der FIFA und dem afrikanischen Kontinentalverband CAF bei.

Die LEFA organisiert die nationale Fußball-Liga Lesotho Premier League und ist für die Lesothische Fußballnationalmannschaft zuständig. Aktueller Präsident ist Salemane Phafane.
