Die Hauptstadt des Departamentos ist die gleichnamige Stadt Comayagua, die bis 1880 auch die Hauptstadt von Honduras war.

In Comayagua befindet sich der US-Militärstützpunkt Palmerola Air Base, der einer der größten in ganz Mittelamerika ist.
